If the total profits per day is a calculation of all the income - expenses - taxes in one game turn, then this is the amount that should be added directly to the cash you had starting previous day.
 
However, for me, this is almost never the case, and I always seem to have more cash than this starting next day.  Where is the extra cash coming from, or is this just a bug?
 
For Today it was 125 million profit, but I gained almost 150 million in cash.

In principle, one needs to distinguish cash balance (cash flow) and profit/expense.
 
E.g. you spend $100mn on machine equipment: reduces cash by $100mn, and which usually increases "assets" by $100mn with $0mn impact on profit at the same moment.
Only later on, once your equipment is worn down and useless, there's an impact on profit: reducing assets and profit in same amount  (depreciation).

The same holds true for Debt: Say you raise debt of $10bn, this should (almost) directly add to your Cash Balance - with $0 impact on profit.
 
And here's an issue I found:  I bought bonds of another player (e.g. $1bn Cash outflow), and this is reported as big "Expense" / "Loss" in the same period in the "Financial Report" summary overview. Guess this is worth being corrected.

The game uses a simple cash bookkeeping system, so when you buy bonds = cash out, and when the bonds get repaid = cash in. Same with all other forms of investments. It is quite old-fashioned and can be easily manipulated (that's why governments still like to use it these days :-)
 
You are right that a double-entry bookkeeping system would be more realistic for a business sim, but I seems the devs didn't feel like implementing it (yet)...
