How do you manage many companies, such as many stores, which you have to be looking for new suppliers and adjusting prices.

I haven't really reached the point of lots of subdivisions (like 200 spread out through 3 realms), but, from my experience, most of them don't require much attention every single turn.
 
After a few rounds, all I have to do is check if the service level is ok and if revenue has dropped. I rarely have to change anything at all. As for my factories I check machines and suppliers, And machines for offices.
Anyways, routine checking takes only a few seconds for each subdivision and I use a dozen tabs.

if you're depending on external suppliers, you have 2 options really:
1. choose reliable suppliers
2. supply your stores through warehouses (this also facilitates sending back unsold stocks)
 
I mostly retail stuff I make myself, and I still use warehouses. Of course, this increases your costs, increases your capital needs, might not be as fiscally interesting, ... But it does allow me to operate more stores than I would otherwise, so I guess that compensates :-)
