I know this may sound like a bit of a basic question, but how do I know how many departments my store has and how can I add/subtract these and what impact would it have on my store.

Store departments are: Grocery, Foodstuff, Household Items, etc.
 
You can see them in the Trade Hall. Eliminating all items from a specific department, either by moving all products to a warehouse or clearing the trade hall, and cancelling all supply orders to that department
 
I believe for every department you have, sales volume will decrease by 20% for all departments, so it's advisable to stick to 2 max. Or, have two stores with one department each.

Number of departments depend of what you want to achieve ..
If you want highest profit from some product then you go with 1 department
If you want to have high turnover then you go with 2-3 departments but that also depend how high is your commerce skill
because for lower skills it is hard to have elite status with 3 departments (even with 2 ) if you sale lots of different products in high quantity ..
